There were no comments by Dylan on the song.

In Shelter From The Storm | BobDylanSongAnalysis.wordpress.com David Weir says,
The narrator is clearly Christ, and therefore God, or at least an aspect of him.
There are several references to the new testament in the Bible.

Dylan said in an interview with Newsweek. "I don't adhere to rabbis, preachers, evangelists, all of that. I've learned more from the songs than I've learned from any of this kind of entity".
However he has privately participated in Jewish religious events, including the Bar Mitzvahs of his sons.

Bob Dylan - Shelter from the Storm | LyricsInterpretations.com says,
I use to think this song was about love and how all the hardships a man can go through that a woman, warm and welcoming can take a man in and give him "shelter from the storm", a safe haven or home.

As I listen to it more this song is about being born, living, dying, and regret or sadness for that which was lost. "Her" being death and coming in into death relieves pain and suffering.
